Введение Актуальность исследования

Антимикробные пептиды (АМП) представляют собой группу метаболитов, объединённую по одному признаку: способности конкретной молекулы подавлять рост микроорганизмов - бактерий, грибов, оомицетов, дрожжей, иногда к ним же причисляют простейших [1]. В самом широком смысле, к этой группе относятся как ген-кодируемые пептиды, так и продукты нерибосомального синтеза - пептидные антибиотки бактерий и грибов. В фокусе настоящей работы находятся именно рибосомальные пептиды. Резервуарами АМП могут служить разнообразные организмы, от прокариот до млекопитающих. Так бактерии - представители родов Bacillus, Entherococcus, Lactobacillus являются продуцентами пептидов бактериоцинов [2], а у позвоночных описано разнообразие защитных пептидов среди которых два - кателицидины и дефензины являются наиболее обширными [3].

Отдельное место среди АМП занимают защитные пептиды растений. Небольшие молекулы массой до 12 кДа, в большинстве своём обогащённые аминокислотными остатками цистеина. С точки зрения структуры они разделены на восемь структурных семейств на основании общности цистеиновых мотивов, образуемых дисульфидными связями, которые способствуют формированию пространственной конформации и обеспечивают их структурно-функциональную стабильность (Tam et al., 2015). Помимо основных семейств существует разнообразие молекул, не входящих в общую классификацию, и даже не имеющих в структуре характерных для группы в целом остатков цистеина, но при этом проявляющих антимикробную активность. С точки зрения свойств данных молекул, для абсолютного большинства показана выраженная способность подавлять рост микроорганизмов in vitro. При этом, речь идёт не только о фитопатогенных организмах, но также о бактериях и грибах, имеющих клиническую значимость. Эти свойства служат причиной того, что АМП растений, наряду с антибиотиками и АМП из других источников многими авторами рассматриваются как прототипы антимикробных препаратов для медицинских нужд [4]. Механизм антимикробного действия многих АМП связан с взаимодействием с клеточными мембранами, эта характеристика определяет наличие цитотоксических свойств у многих АМП. Данный аспект также привлекает внимание с точки зрения разработки противоопухолевых препаратов.

С точки зрения функций, известно, что защитные пептиды растений являются компонентом конститутивного иммунитета растений, они представляют первую линию

обороны при вторжении патогена в пространство апопласта. То есть, свою прямую антимикробную активность они реализуют в момент, когда фитопатогенный организм преодолевает физические барьеры растения. Пути её реализации также разнятся. Так, для растительных дефензинов на примере NaD1 табака (Nicotiana alata) показано, что при проникновении в клетку патогена он способен нарушать кальциевый сигналинг, активировать продукцию активных форм кислорода и запускать каскады, связанные с программируемой клеточной смертью [5,6]. Для пептидов семейства неспецифических липид-переносящих белков (нсЛПБ) характерна сигнальная роль, когда, находясь в комплексе со стеринами или жасмоновой кислотой, они связываются с лейцин-богатыми повторами трансмембранных доменов и запускают киназный каскад, влияя таким образом на экспрессию защитных генов. Гевеино-подобный пептид пшеницы WAMP способен обезвреживать фунгализин - фермент гриба Fusarium sp., ингибирующий растительные хитиназы [7]. И, наконец, прямое литическое действие, которое описано для пептидов разных семейств (тионинов, дефензинов, циклотидов, нсЛПБ и др.) in vitro, также может быть реализовано в процессе патогенеза, как защитный механизм [8]. Нельзя обойти вниманием работу защитных пептидов в системе симбионт-хозяин. За счёт одновременной модификации клеточных мембран симбиотических бактерий и растения происходит формирование симбиосомы.

Три семейства защитных пептидов растений относятся к группе белков, связанных с патогенезом (Pathogenesis related proteins, PR-белки). Это тионины (PR-12), и уже упомянутые дефензины (PR-13) и нсЛПБ (PR-14) [9]. Критерием, позволяющим отнести их к данной группе защитных молекул, является усиление экспрессии соответствующих генов в ответ на действие патогенных организмов. Известны примеры создания трансгенных линий сельскохозяйственных культур, характеризующихся повышенной экспрессией генов защитных пептидов. Для них была показана повышенная устойчивость к действию патогенных организмов, а также к абиотическим стрессам [1012]. Этот факт указывает на то, что действие защитных пептидов шире, чем инактивация патогенов, и даже шире, чем работа в системе растительно-микробных взаимодействий при симбиозе. Таким образом, исследование защитных пептидов растений приобретает дополнительную актуальность в связи с разработкой новых средств защиты растений. Фундаментом для разработки подобных препаратов служит глубинное понимание работы систем, составляющих иммунитет растений. Вклад защитных пептидов в общий иммунитет растения с трудом поддаётся оценке. Известно, что их функции простираются за пределы антимикробной активности, связанной с подавлением патогенных организмов, а включает в себя защиту от действия абиотических факторов

среды. Являясь компонентом конститутивного иммунитета, защитные пептиды присутствуют и работают в организме растения как комплекс. Между тем, разнообразие пептидов на уровне вещества в пригодных для экстракции количествах в тканях одного растения описано для сравнительно небольшого разнообразия растений, равно как и разнообразие пептидов, принадлежащих к одному семейству.

В данной работе рассмотрен комплекс защитных пептидов, присутствующий в семенах нигеллы посевной (Nigella sativa). Само растение имеет более чем трёхтысячелетнюю историю фармакологического применения в традиционной медицине стран Ближнего Востока. Хорошо изучен комплекс активных низкомолекулярных соединений жирного масла нигеллы, среди которых преобладает монотерпен тимохинон, присутствием которого объясняются множественные фармакологические эффекты (Huang et al., 2025; Ravi et al., 2025). Также, семена нигеллы посевной используют как пряность в кулинарии. Нигеллу посевную выращивают в культуре. Так, в России в НИИ Сельского хозяйства республики Крым возделывают сорт «Крымчанка» местной селекции, на семенах которого выполнена представляемая работа (Государственный реестр селекционных достижений, допущенных к использованию Т.1. "Сорта растений" (официальное издание), 2020).

Настоящая работа является продолжением исследований, начатых в 2009 г, когда Ощепковой Ю. И. с соавторами впервые были опубликованы данные о пептиде из семян нигеллы посевной, принадлежащем к структурному семейству неспецифических ЛПБ, способном подавлять рост грибов и оомицетов (Ощепкова et al., 2009). В ходе дальнейших исследований были выделены и охарактеризованы два пептида семейства растительных дефензинов и один дефензин был предсказан (Rogozhin et al., 2011; Beliaev et al., 2020). Также были выделены и частично охарактеризованы два тионина (Vasilchenko et al., 2017). В ходе настоящей работы удалось существенно расширить имеющийся набор сведений о разнообразии защитных пептидов семян нигеллы посевной, дополнить разнообразие дефензинов и нсЛПБ. В ходе работы было обнаружено, что в семенах нигеллы посевной (N. sativa) содержится исключительно богатое разнообразие пептидов семейства тионинов. Выделение сопоставимого по количеству разнообразия молекул из одного, относящихся к одному семейству, ранее удавалось только для циклических пептидов фиалок (Violaceae) (Goransson et al., 1999). Присутствие в экстракте пептидов, относящихся к мультигенному семейству тионинов, позволяет сделать вывод, что гены, кодирующие эти пептиды, экспрессируются в семенах N. sativa.

Один из тионинов - нигеллотионин NsW2 - был изучен подробно с точки зрения

активности и механизма её реализации. Так, для него была определена активность против клинических изолятов дрожжей и мицелиальных грибов и цитотоксическая активность по отношению к клеткам нормальной и опухолевых линий, для него был также предположен механизм действия на молекулярном уровне.

Антимикробные пептиды в целом и защитные пептиды растений в частости на протяжении истории исследования рассматривались некоторыми авторами, как потенциальные препараты для использования в медицине и ветеринарии. Однако, на данный момент более перспективным представляется применение их в качестве препаратов для сельского хозяйства (пестициды, компоненты комплексных препаратов) для борьбы с фитопатогенами и вредителями. В данной работе было проведено исследование потенциальной возможности использования рекомбинантного гибридного белка с пептидом-тионином в качестве прототипа препарата для сельского хозяйства.

Цель работы и поставленные задачи

Цель данной работы заключалась в выделении, оценке структурного разнообразия и исследовании спектра биологической активности защитных пептидов семян нигеллы посевной (Nigella sativa L.)

В рамках поставленной цели были сформулированы следующие задачи:

1. Оптимизировать способ выделения комплекса защитных пептидов из семян N. sativa;

2. Провести оценку структурного разнообразия защитных пептидов семян N. sativa;

3. Изучить биологическую активность защитных пептидов семян N. sativa;

4. Исследовать действие одного из выделенных пептидов на клеточном и молекулярном уровнях;

5. Оценить биологическую эффективность защитного пептида семян N. sativa в составе гибридного белка в условиях лабораторных и микровегетационных экспериментов.

Научная новизна и практическая значимость работы

В ходе работы впервые был охарактеризован комплекс защитных пептидов, находящихся в семенах одного растения. Впервые в одном растении был подтверждён биосинтез тионинов - пептидов, принадлежащих к мультигенному семейству. Получены экспериментальные подтверждения механизма действия тионинов на биологические мембраны, аналогичные по составу природным. Детально изучено влияние одного из активных пептидов на ростовые процессы микроскопического гриба Aspergillus niger, что принципиально для разработки подходов к его дальнейшему применению. Были получены

сведения об активности гибридного белка, состоящего из тиоредоксина и тионина, против мицелиального гриба A. niger, выраженное в нарушении накопления пигмента меланина в вегетативных репродуктивных структурах (конидиях). Также гибридный белок был протестирован в микровегетационных экспериментах на сельскохозяйственных культурах в условиях искусственного заражения. И хотя белок на данный момент не может быть применён в качестве препарата для защиты растений, ввиду его слабовыраженной активности в условиях эксперимента, полученные данные указывают на его потенциал в качестве регулятора роста и иммунного ответа растений.

Положения, выносимые на защиту

1. Оптимизированная схема выделения защитных пептидов из семян растений существенно упрощает процесс фракционирования экстракта;

2. Семена Nigella sativa представляют собой богатый источник защитных пептидов, разнообразных по структуре и спектру биологической активности.

3. Выделенные пептиды демонстрируют антимикробную активность in vitro по отношению к широкому спектру условно-патогенных и фитопатогенных грибов и бактерий.

4. Защитный пептид семян N. sativa из семейства тионинов обладает выраженной цитотоксической активностью in vitro, механизм действия которой не имеет концентрационно-зависимого характера.

5. Защитный пептид семян N. sativa из семейства тионинов в составе рекомбинантного гибридного белка с тиоредоксином Escherichia coli подавляет образование пигмента у мицелиального гриба Aspergillus niger, а также обладает ростостимулирующим и иммуномодулирующим действием на культурные растения.

Личное участие соискателя в получении результатов, изложенных в диссертации Личный вклад соискателя Барашковой А.С. состоит в выделении всех заявленных в данной работе пептидов из биологического материала, их очистке, химической модификации молекул, участии в определении частичных и полных аминокислотных последовательностей, препаративной наработке одного из природных пептидов и его получения в составе рекомбинантного гибридного белка, тестировании антифунгальной активности в лабораторных условиях, исследовании способа действия одного из пептидов на мицелиальный гриб методами фотометрии и флуоресцентной микроскопии. Автор принимал непосредственное участие в анализе полученных результатов экспериментов и подготовке всех публикаций по теме диссертации. Результаты экспериментов по определению антипролиферативной активности получены сотрудниками ФГБНУ "Научно-

исследовательский институт по изысканию новых антибиотиков имени Г.Ф. Гаузе" и ФГБНУ ВО «Первый Санкт-Петербургский государственный медицинский университет имени академика И.П. Павлова»; эксперименты по взаимодействию пептида семян нигеллы (N. sativa) с искусственными мембранами проводились на базе ФГБНУ «Институт цитологии Российской академии наук»; оценка биологической эффективности тионина семян нигеллы (N. sativa) в составе гибридного белка в условиях микровегетационых экспериментов осуществлена в ФГБНУ "Агрофизический научно-исследовательский институт".

Апробация работы

По теме диссертационной работы опубликовано 5 статей статей в рецензируемых журналах, входящих в базы данных Scopus и Web of Science и 2 - в журналах, индексируемых в RSCI (ядро РИНЦ). Результаты работы были представлены в виде стендовых, секционных и пленарного докладов на 8 всероссийских и международных конференциях.

1. Обзор литературы

1.1. Общая характеристика антимикробных пептидов растений

Антимикробные пептиды растений (АМП) обладают рядом общих структурно-функциональных характеристик, которые позволяют выделить их в отдельную группу метаболитов. С точки зрения структуры, большинство из них - это небольшие (до 12 кДа) молекулы, несущие положительный поверхностный заряд, обогащённые остатками цистеина. Дисульфидные связи (от 2 в харпино-подобных пептидах до 12 в снакинах) обеспечивают стабильность пространственной укладки, компактность структуры и устойчивость к химическим агентам и физическим факторам среды. Функции, выполняемые АМП в растительном организме, - разнообразны. АМП представляют собой первую линию обороны при взаимодействии с патогенными организмами, вредителями и неблагоприятными факторами среды. Помимо прямого ответа при вторжении патогенного организма, направленного на его уничтожение, или инактивацию факторов вирулентности, АМП, как сигнальные молекулы участвуют в формировании защитных структур растения. Они осуществляют посредническую функцию при формировании системной приобретённой устойчивости. Кроме того, они задействованы в симбиотических отношениях с ризобиями.

В настоящий момент накоплен большой объём знаний о разнообразии функций и типах активности АМП. Но впервые эта группа метаболитов обратила на себя внимание именно благодаря антимикробным, а точнее, антифунгальным свойствам [13]. Первые упоминания о «токсической субстанции, содержащейся в пшеничной муке, губительной для пивных дрожжей» относятся к первой половине XX века [14]. Но только в 70-х годах, с развитием техник работы с белками, удалось определить истинную природу этого вещества. Это оказалась смесь пептидных молекул массой до 5 кДа, богатых серой, за что они получили название «тионины» (от греческого бехш - сера). Они продемонстрировали высокий уровень антимикробной активности по отношению к микроскопическим грибам и бактериям [15].

1.2. Методы выделения и подходы к структурной характеристике АМП растений

Первым антимикробным пептидом, выделенным из растительного материала в кристаллическом виде, стал крамбин из семян крамбе (катран) Crambe abyssinica [16]. Для выделения пептида применили экстракцию обезжиренных семян 80% водным ацетоном. Это один из сравнительно немногих примеров выделения растительных АМП с

применением органических экстрагентов. В подавляющем большинстве случаев, экстракция проводится с использованием водных растворов солей и кислот.

Основными этапами выделения АМП из растений являются: гомогенизация растительного материала, экстракция с использованием выбранного экстрагента, концентрирование, очистка и подготовка к дальнейшему разделению.

На этапе гомогенизации части растения подвергаются механическому разрушению. Иногда перед гомогенизацией растительный материал подвергают дополнительной обработке, если это необходимо. Вегетативные части растений высушивают, как было сделано при выделении циклических АМП из гибантуса (Hybanthus parviflorus) или замораживают в жидком азоте, как при выделении дефензинов из табака (Nicotiana alata) и сосны обыкновенной (Pinus sylvestris), а также пептидов из семян тополя (Populus trichocarpa) и лапчатки (Potentilla anserina) [5,17-20]. Сочные плоды очищают от семян, как делали при выделении пептидов из плодов перца (Capsicum annuum), семена высушивают, если позволяет размер, очищают от оболочек, и лиофилизуют [16,21-23]. Способ измельчения выбирают исходя из физических свойств растительного материала. Семена, а также высушенные части растений перемалывают в кофемолке. Замороженные части растений растирают с жидким азотом при помощи ступки и пестика. Сочные плоды перемалывают в блендере в присутствии экстракционного буфера. В первых работах, посвященных выделению АМП из растений, были применены общие подходы к выделению белков. В качестве экстракционных буферов применяли водные растворы солей, буферные растворы или разбавленные кислоты [24,25].

В отдельных случаях применялся подход, разработанный и апробированный ранее для экстракции пептидов позвоночных. Так, Ч. Дж. Парк с соавторами [26] в работах по исследованию шефферинов - пептидов пастушьей сумки (Capsella bursa-pastoris), обогащенных аминокислотными остатками глицина и гистидина, использовали методику выделения, применявшуюся ими ранее при выделении пептидов из тканей желудка дальневосточной жабы (Bufo bufo gargarizans). Позднее, этот метод был неоднократно применён другими исследовательскими группами для выделения АМП из растений [27-31].

В настоящее время, для выделения АМП используют две группы экстрагентов: воду и водные растворы солей и кислот; и органические растворители, включая водный этанол. При этом, первые применяют значительно чаще, чем вторые.

Так как большинство АМП растений обладает катионными свойствами, их выделение при помощи растворов кислот или буферных растворов со значениями рН в кислотной области, представляется наиболее эффективным [32,33]. При экстракции водными растворами кислот, в первую очередь экстрагируются белки и пептиды, имеющие

положительный поверхностный заряд. Именно таким образом были выделены первые тионины из зёрен пшеницы (Triticum aestivum) и ячменя (H. vulgare). Для экстракции пуротионинов из эндосперма ячменя (Hordeum vulgare) - один из первых случаев выделения АМП - был использован 0,05 н раствор серной кислоты [15]. Тогда же была предложена первая схема выделения и очистки АМП, предполагавшая серию переосаждений: этанолом до концентрации 50%, трихлоруксусной кислотой (ТХУ) до концентрации 0,1 М, осаждение пиридином до 80% эфирного экстракта после очистки от ТХУ, NaOH до рН 10, и, наконец, перерастворение супернатанта в серной кислоте до рН 7. Она применялась позднее с некоторыми модификациями для выделения дефензинов [34]. Для кислотной экстракции применяют 50 мМ H2SO4 [5,15,18,35,36], 2 и 10% СН3СООН [37]. Также применяется 0,1M HCl [38] в присутствии 150 мМ NaCl, как и в случае экстракции буферными растворами, повышение ионной силы раствора позволяет произвести первичную очистку от высокомолекулярных запасных белков за счёт их перехода в нерастворимую форму, что особенно актуально при работе с богатыми белком семенами.

При использовании в качестве экстрагентов солевых буферов, воды или растворов кислот, в раствор выходит смесь белков и пептидов. Для сбора белково-пептидоной фракции, её концентрируют, и чаще всего для этого используют метод высаливания -насыщение раствора сульфатом аммониям [18-22,36,39-45]. Для удаления сульфата аммония после высаливания полученный осадок подвергают диализу против воды или экстракционного буфера. Альтернативой высаливанию служат концентрирование в присутствии ТХУ или охлаждённого органического растворителя - изопропанола или ацетона.

Для удаления солей используется диализ против воды или буферного раствора, использовавшегося при экстракции. Вместо диализа часто применяют так называемое обессоливание (хроматографию низкого давления) на гидрофобных сорбентах (фенил-сефароза, сорбент для обращённо-фазовой хроматографии С8, С18), а также твердофазную экстракцию (ТФЭ) [26,31,46]. Полученный белково-пептидный экстракт наносится на хроматографическую колонку или картридж для ТФЭ, белки и пептиды связываются с фазой, за счёт гидрофобных взаимодействий. Для элюции целевых веществ, используют буферный раствор с добавлением органического растворителя - метанола или ацетонитрила. Для обессоливания может также быть применён метод гель-фильтрации.

Органические растворители или их водные растворы применяются значительно реже в сравнении с водными экстрагентами. Наиболее тщательно проработана методика выделения циклических пептидов семейства циклотидов, есть примеры выделения

тионинов (вискотоксины, крамбин), метод также применяется при поиске новых пептидов [47-50]
